Fixed bowtie2 genome prefix argument in align_generator.  Removed double extension error from bwa loading.

Moved output_file tracking from module_generator to run_data.  Methods in module_generation updating accordingly.

Updated run_data & module generators to keep track of successive output files.  Files are tracked by run, module, and the unique file_name listed in the module yaml itself.
